You mean to say, stick flashdrive(which has OS) to USB 3 port and in another port connect extension cable to connect keyboard usb adapter?USB 3.0 is known to interfere with 2.4 GHz wireless, and that's a popular frequency for certain wireless keyboard/mouse dongles. Note that this is not a Pi specific problem (happens on Windows/Mac PC as well), but the small size and barebones nature of the Pi probably doesn't help.
The solution is to place the keyboard/mouse dongle on a shielded USB extension cable to move it away from the Pi/USB3. A short cable will usually suffice (I use a 1.5 ft. cable with my Logitech Unifying dongle). Or you could try an extension cable with the USB3 flash drive instead.
