I don't have an M.2 HAT+, so am speaking from ignorance and marketing-speak, but isn't the 2x20-way header replicated on the upper face of the HAT?
BUT: some marketing folks at RPT have decided to include a stacking header which will not protrude because the pin length was decided to be flush.
Instead of adding a stacking header with longer pins which would allow users to use the GPIO.
@OP: sorry, you'll have to source that yourself! Look for the longest headers you can get i.e. 13.3mm
For me that's the same 'no sense' decision as with adding plastic screws/standoff and an EEPROM which is used only for production traceability data (now blocking some DPI displays to be used with the M.2 HAT) where a 2D barcode would have done the job.
